You still have the option to play v1.63 legacy version through the Steam betas tab. The only drawback is that you can't play the expansion if you're on 1.63 since it's intrinsically tied to update 2.0.
for me i was in mid of the game (50-60%) and the big update happened and i saw the dev advice to reset the game from the beginning and i say hell nah XD and yes is the better to reset the game.
You can still do netrunner. The update pretty much made it even more OP than before. There are some mods out there that cranks that up even more. (which honestly makes the game too easy in my opinion so I don't use it.)
but I feel your pain. I stopped playing at the same time after getting the suicide ending without realizing that's the path I chose. Made it a lot easier for me to start over though.
I can't speak for the skill tree changes because some people share varying opinions on it, but as far as the game itself, I think you're really going to enjoy the updates made over the years, because it brought in so much more stuff to the game (also more stability). :)
